Not sure if these really qualify as obscure, but here goes:
The first is Brave Fencer Musashi. If that's not obscure, then it's at least HEAVILY underrated. An action RPG that never took itself seriously, you had the ability to copy an enemy's ability to use as magic. While it gets quite a bit of heat for its timed missions, the cushion the time limits provide you is quite up there. The day/night system of the game works just fine, and the game is nothing if not fun. Of course, it has the common flaws of the RPGs of yesteryear (like no quest marking or reminders and a lot of backtracking), but it's still a rather fun game to play.
The second one is Vagrant Story. This doesn't really give me the nostalgias like Brave Fencer Musashi, but the ability to break down and customize weapons in that game as it was...it was quite unique. Actually, to this day, I don't know of a game that has such a deep customization mechanic for specifically the weapons. I don't think that has yet to be replicated (correct me if I'm wrong). The game itself is pretty alright. It's a little too linear for my tastes, but I still pretty much like the game.
